Is it a good idea to delete the whole install folder? Or is this even something you should do?

NO way! After running the install script, you'll be prompted to delete the install.php file. But that's the ONLY thing you should delete from the install folder.

I have put the install folder behind a .htaccess file (password protected) ... just in case

I didn't see anything in the instructions saying to delete any upgrade files. I never have.
If it doesn't say delete it, I suspect it's needed there for a reason.
